Ian,

Don't use the automatic color balance setting. If the image has different
subject matter on each of the two partial images the auto color balance will
try to "correct" them differently and the two will be different. With
subjects that are symmetrical the difference will be minor and probably will
not be noticed.

You can use the automatic setting to get a starting point, but then switch
to manual control to scan both sides with the same settings.

I do this with my Horizon negs without any problems. I don't use my
stitching program to reassemble though. I just align the two halves of the
image in photoshop. 

BTW, I try to overlap the scanned areas as much as possible and chose my
dividing line in an area away from the edge. I think there is some flare
from the negative holder. Maybe the Nikon doesn't have this problem since it
uses a thin metal holder, Polaroid uses a thick plastic one.
