I hope this helps a little, as I use one of these all the time.
You have done almost right by turning off auto scan etc, but turn it back
on for the preview only.
Then, when you have completed the first preview of the image to scan set up
your levels etc how you want them, and press scan in the normal way.
Then... without touching any controls!! remove the film holder from the
scanner and move the neg or trannie along the mask ready for the next scan
to be stitched. Replace the holder and press scan. DO NOT DO ANY PREVIEWS
OR ANY OTHER BUTTONS! JUST PRESS SCAN.
You should end up with two images opened in your photoshop or whatever
window that match exactly in colour and density. I find that using this
method I can stitch clear bright blue skies without any corrections or
manipulation at all, not even a line.
