Yes, the limited range of f-stops is one of the major disadvantages. 50's
stereo cameras have limited shutter speeds, and wide fstop choices, while
beamsplitters are the opposite with limited fstop choices and a wide range
of shutter speeds.
I tend to use f5.6~f8 most of the time even with my realist format cameras.
I find that if I try to follow the "rules" of 3D which want the subject's
range of depth restricted, f8 is adequate to keep that restricted subject
range in focus.
But then, I don't always quite follow the rules.... :-)
