About twice as hard due to two images instead of one.  ;)

I don't have any experience doing this, but dodging and burning
are used to selectively lighten or darken parts of a print.  For
me, overall exposure (and color) differences between the two images
of a pair do not interfere with stereo viewing.  The brain seems
perfectly willing to average the different exposures when viewing
in 3D.  (In fact, it seems that if you are shooting with a twin rig,
you can "bracket" within a single pair by intentionally setting the
two exposures slightly off from each other.)  So I would expect that
differences introduced by hand dodging and burning would not be a
problem.  (Caveat: Opinions based on my experience only.  It is possible
that other people are much more sensitive to these differences.)
