Lippmann writes he is having trouble with his over/under view magic
viewer:

It is not the timing of the exposures that is the concern here,
it is the alignment of the images formed on the film. (Also,
are you trimming the prints properly for the stereo window?)

This really isn't quite right. If the view magic booklet images
were as you say, they would appear behind a window, but flat.
What you should see in both the view magic images and your own,
is more like this:

                       --------
                       N M F
                       --------
                       --------
                       N M F
                       --------

That is the equivalent of a side-by-side pair like this:

                       -------- --------
                       N M F N M F
                       -------- --------

(I am using N, M, and F to refer to objects in the scene that are
near, medium, or far away.)

I doubt this solves your problem, but I hope at least it gives you
some more background to help you provide more information we could
use to help diagnose the problem you are having.
