If you can see the 3-D image properly with the viewer but reversed
while freeviewing, my guess is that your freeviewing cross-eyed. In
cross-eyed viewing the left image is on the right and the right image
on the left. If that is the case then the images would have to be
reversed for the stereoviewer.
Note, if you were parallel-viewing, then the images would be in the
proper orientation in the viewer. Some people have a natural tendency
for parallel-viewing and others for cross-eyed viewing. And then some
can view either way but tend to prefer one or the other.
