Two areas you need to pay attention to:

1. Composition
2. Mounting

1. Compose your pictures so that you have objects close to the
   camera (5-8 feet for Realist format stereo cameras... will
   vary for other systems) and NOT touching the vertical edges
   of the frame!

2. Push the chips close together when mounting... This pushes
   objects through the stereo window.  A small shift has a big
   effect. 

My advice:  Don't overdo it! :-)
