If the background is far behind the main subject this might happen. The
deviations wont be very strong on the main subject with a small stereo base
at 6 feet (if it's a person) but you will plenty between that subject and
the background. If this is the case, more mid-ground objects and going in
closer should help.

I have several stereo photos where the subjects look almost like 
cardboard cutouts.  Does anyone know what parameters I might change 
to reduce this effect?

The pictures in question were taken with 60mm separation and with a  
minimum distance from camera to subject of 6 feet.
