I humbly accept my D+ grade.  But having been faced with similar
situations a number of times, I usually reach for my telephoto and crop
right at the building tops.  Overexpose a bit to make sure any clouds
between the buildings do not register.  If the clouds beg to be
photographed, you might try cropping above the water and viewing the
stereo pair in pseudo configuration.  Buildings might look kind of
weird, but could actually turn out better than the real thing.  Most
stereo photographers have a gold mine of spectacular pictures
in their reject bin in the form of pseudo stereos.
