If the "underexposed" pics are consistently the best ones, you should
shoot your film at a higher ISO.
I use a Nikon F3 myself for almost all of my IR pics. Great camera. :-)
It seems to me that the built-in meter has a certain tendency to
overexpose when metering through a red filter. BTW, it's exactly the
same with my FM-2. That's why I normally shoot Kodak HIE at ISO 320 or
even ISO 400 (development in HC-110 according to Kodak's
recommendations).
Personally I don't make any adjustments for bad weather. Of course the
amount of IR that hits a scene is lower on an overcast day, but so is
the portion of visible light, that can be seen by your meter. I only
make minor adjustments according to the amount of IR reflection I
expect: In situations where there is little IR to be expected
(cityscapes, stoney areas without trees or other foliage, some beach
scenes...) I shoot the film 0.5 stops slower - no matter what the
wheather is like. Of course I bracket +/- 1 stops for important pics.
