I thought of this issue earlier today.  I went to the IQTVRA's meeting and Demo Session in San Francisco and learned about a new software called "Stitcher."  The company producing it is RealViz.

It lines up the images you shoot automatically with sub-pixel accuracy.  You put the pieces together like a puzzle and it does the hard work.  If you have variances in exposure and light, you can choose the image that looks the best and Stitcher will change the other pieces to match it.

Shooting around the edge of the Top of the building, you're fearing the pieces won't match.  This software can make miner manipulations to make them fit perfectly.  Of course, nothing is perfect and not all pieces will fit, but nevertheless, the program looks powerful and might help in your situation.  I'd buy it if I had a PC, as it is only Windows compatible.

The demonstrator showed an example of a final piece that had nice clarity and high resolution. Hope this helps.
