Projector from Hell

I've been trying to get an old Vivid Stereo Projector up to snuff, but am
having some problems. First the carrier is not complete. It's the old style
carrier that takes a full frame 24x36 pair. Great advantage, but there's
nothing to keep it from flopping around when in use. The second problem is a
bit more complicated. It has new polarizers which are at the correct angle
for polarization, but when they are put in place, one side doesn't cancel
out. These are placed between the condensers and the slide. But if you
remove the polarizer rack and place it in front of the lenses, they work fine.

Could bulb misalignment cause a polarizer to fail? My glasses are OK, as
I've got 40 pair and I've tried several, plus they work on my REAL
projector, my Triad. The image will cancel out if you turn the glasses
sideways. Another point I should mention is that it works better for full
frame pairs than it does for realist format, which make me think it's an
alignment problem.
