You should use red/cyan filters for two reasons:
1. anaglyphs on the net are red/cyan.
2. red/cyan are complementary colors, and therefore gives the best
colorbalance (minimum tint) and minimum ghosting.

This is normal for the human eye(s), and is the result of:
- Color fatique. The sensitivity of the eye to a certain color
decreases as the intensity of the color increases. As it is a
chemical/neurological proces in the retina it takes some time,
and the readjustment to normal colorsight takes some time to.
In this period you will see the complementary color.
- Color accomodation. The eye will adjust to the colortemperature
of the lightsource, and this will be percepted as white after some
time. Blonde girls in candlelight are not seen as redhaired, but
look at the your daylight color slides from that splendid evening ;-)

The readjustment proces starts in the moment you take off the glasses,
and to see anaglyphs you need a steady colorperception, and the proper
filtercolors.
By the way. I am still looking for a supplyer who can supply glasses
(cardboard) with the right red and cyan filters to match the red and
cyan of a modern SVGA/XGA monitor. All advice is appreciated.
