Yes, the left and right eye images are shot simultaneously (assuming the
camera has been properly set), and the shutter glasses project out of phase,
which I find VERY annoying.  Polaroid projection eliminates this problem and
the scenes can be projected with the projectors accurately phased.

The 3D Imax theater in NYC has a fairly large screen as Imax screens go, and I
prefer to sit AT LEAST two-thirds of the way back in the house, which puts me
some 70 feet or more from the screen.  The general projection practice here is
to superimpose the infinity points on the screen, which doesn't bother me
since I am seated so far back from the screen.  The screen is wide enough so
that the edges are not apparent and there is no stereo window.  Essentially
the stereo image is a wrap-around, full immersion effect, which works rather
well for me.

As a footnote, Disney's 70mm (5-perf) Captain Eo had at least a day of
shooting with the camera shutter motors  accidentally rigged out of phase and
no amount of fiddling in post or in projection could EVER fix those scenes.
They had to live with it forever.
