I think I see now where Tom is getting confused. 

The filters used to record a full color anaglyph are subtractive filters.
That is, one filter subtracts a portion of the spectrum, and the other
filter subtracts the rest. 

These aren't single wavelengths, but a portion of the spectrum. As an
example, "cyan" covers the spectrum from blue through green. "Red", in this
context, covers the spectrum above green. When added back together, as in an
anaglyphic print, the full spectrum (red through blue) is faithfully reproduced.

This is not "theory", it's the way things work.

The problems with the early Technicolor systems, I can only guess at. But,
as others familiar with two color separation have attested, using modern
emulsions, a faithful color rendition in a 3-D anaglyph is not a problem.
