Assuming you are working with AF video, there are a couple of good ways to
do this. The easiest by far is to simply produce your left and right images
in Photoshop or some other image editor, then interlace them using Stereo
Image Factory (or whatever this excellent program is being called these
days). The interlaced image can be cut in with other AF footage.
If you want to get fancier, the technique I use in Premiere (and which
could probably be done with little change in most non-linear editors) is
this: First create a 720x480 image in Photoshop in which every other line
of pixels is black, and the alternates white. Then create your separate
left and right eye images as movie files, and bring them into Premiere.
Place one in the A track, the other in S1. Open the "transparency" dialog
on the file in S1, set transparency to "image" and select your mask as the
image. Voila, you'll get AF footage combining the two clips. You may have
to try a couple of times to get everything in the right place so you don't
get pseudo-stereo, but once you've got the knack down you can do some
remarkably sophisticated stuff with very little serious computer graphics
knowledge.
