I would think this would be easiest (if possible at all) to do by using
separate mounts for each stereo film chip (twin stereo, not single mount
Realist type stereo mounts).

This way each film chip could be mounted in a specific position to suit
the eye direction (angle,vertical position, horiz position), and the
lenses aligned with each individual slide to allow a straight vision
path for each eye. 

I'm not sure this would work because I don't fully understand the eye
condition, but it may.
