I've never had the black spot problem you're describing, but about the
only thing left I can think about is pre-soaking (which really shouldn't
have any effect, but is worth a try) and the pH of the developer.  If it's
reacting too quickly it might cause bubbles to adhere.

One last one that I do for 35mm tank developing is after doing the 5
inversion/rotations I tap the tank on the counter pretty hard to dislodge
bubbles.  Maybe that's why I never get them, but you've probably already
thought of that one.
