The system as I learned it is, red dot on lower-left of left slide,
green dot on lower-left of right slide, as viewed in a viewer (i.e.
upright, emulsion side toward light).  The colors agree with the
international standard for navigation lights (red=port, green=starboard).
The placement of the dot is consistent left-right so as not to create
confusion.

Actually I don't see why there should be a confusion with anaglyphs,
because you wear the red lens over your LEFT eye, which matches the
red=port=left convention quite nicely.  The 'red for right' variant
is probably based on the mnemonic (R/R) connection.
