Allright!  Here's a few things I have now put on my web page
(http://users.apexinc.com/~adam/3dhouse.html):

--The original left and right images (as I think they are--I parallel viewed the 
negatives, which gave a nice stereo effect, and I remember taking left pic, 
then right pic -- that's how they now appear on the web page)
--My first anaglyph (on the left, produced by following Bob's tutorial and 
replacing the red of the left image with that of the right image (properly 
viewed with red on the right glasses)
--A new anaglyph, produced by replacing the red of the right image with 
that of the left (presumably properly viewed with red on the left glasses, 
but I don't know since I forgot to bring them with me this morning).

As I got to thinking last night, if 'proper' viewing is red on the left, then I 
would think that the image you want to send to the left eye (red) is the 
left image.  Which would indicate that Bob's tutorial is a little backwards, 
and my new anaglyph was properly done.  Am I correct?  For both, I have 
fixed the vertical alignment and stereo window violation problems as best 
as possible, but didn't go to the lengths Larry described to correct any 
other existing problems.

So, please let me know if the new anaglyph on the right is in fact correct, 
and if Bob's tutorial is incorrect, or if I did, in fact, reverse the left and 
right images somewhere along the line...

Hmmm, interesting. The only thing I can think of then, is that
the prints were reversed. That is, the image you thought was the
left was really the right. This is assuming that you converted
the correct images for the red and blue channels.
How did you determine which was which before scanning?  

You mentioned, pereiving the depth better with the incorrect
orientation (reversed); this is another indication that that
the left print was probably the right side print. 

Viewing your image, it definitely is only stereoscopic with the red on
right. What your seeing with the red on left is pseudo stereo. It's
easy for people not accustomed to anaglyhs to get confused. This is
especially true for images that don't have distinct depth planes but
rather continous receding depth. In your pic though, there is enough
visual clues to make it observable. Mystery still pending! ;-)
