I have used the JPS format a lot on my web site.  My understanding
is that you are right - It is basically just two JPG format shots side by
side.
You can optionally add some header information which I don't believe will
effect the quality at all.  (I got a dos based utility from VREX which adds
this
information - some of the pictures on my site have it, some don't - the ones
that don't will give a warning in Depthcharge until you tell Depthcharge you
don't
want to see the warning).  I am not clear what additional use the header is
but
suspect that it identifies in some way the means of storage (side by side
being
the default)
I found that I got absolutely no loss of quality using JPS compared to JPG -
You
might be aware that the quality of a JPG format can be adjusted in relation
to the
size of the resulting image - The larger the file the higher the quality.
This will hold
true for the resulting JPS image.
When I started using JPS I used Paint Shop Pro and simply pasted two images
together.  Dan Shelly recommended 3d Stereo Image factory to me which is an
excellent package available from Softreet
