Seems to me that you are looking for a macro stereo camera.... 

Or, some kind of beam-splitting stereo attachement for a regular camera.

The "Realist Manual" book has a chapter on stereo photography through the
microscope and shows a picture of a Stereo Realist fitted over a stereo
microscope.  It can be done... but I am sure that it is not easy or
convenient.  I am sure it is possible to fit almost any stereo camera
over a stereo microscope...
