Sounds like you are trying to adjust the highlights in each slide
and that, of course, means continuous adjustment from slide to slide
something which is unacceptable for me... Why do you get this much
ghosting?  You mentioned installing new polarizing filters for
the projector.  How about the glasses & screen?

The two images are not supposed to "line up" on the screen.  The 
objects at infinity are normally separated by about 2.5 inches. 
Adjust the horizontal so that the edges of the mounts are matching
on the screen (common practice for up to 50" screens)...

I suggest that you look into the cause of the ghosting....
