What exactly would you like to know?  I am sure there
is a lot of information about the 2D aspect of the
technique.  Regarding stereo, like any macro stereo 
picture, you will need to shift the camera to get a 
stereo pair.  

Because you are working in higher magnifications you
will encounter a few extra problems:  First, it might
be easier to shift the sample instead of the camera.
Second, you have to worry about "field of view overlap".
As you shift the camera/sample, the field of view will
be different in the R and L picture.  You will need to
mask the pair heavily to get a good stereo window.  At
some point (magnification) shift becomes useless and
you should consider tilting/rotating the camera/sample.

What is it that you are trying to photograph and at
what magnification?
