I was just thinking of how to test your printing situation with the glasses
that you may already own. Prepare an image with bars of color containing
gradients. Make several bars. Have each bar provide examples of colors that
seem closest to the colors in your glasses. Choose a rather broad spectrum
of color each side of the identified central color. One bar would center on
blue and one on red. Another could center on green. Print this file with the
same device that you intend to use for your anaglyphs.

View these test strips through the color lenses, one color at a time.
Identify exactly where on each color bar the strongest exclusion or
non-exclusion occurs. You are looking for areas that appear most black, or
most clear. Mark these points. 

This will identify by comparison how far and in what direction you have to
adjust your on screen colors for best anaglyphic printed result.  

This method won't fix basic incompatabilities between print colors and the
glasses, but it would allow you to fine tune your use of color to an optimum
for individual situations. Or use the strips in picking out the right type
of glasses for your situation.
