Actually, the BEST way to do this is to have your images scanned by a pro
bureau that can give you PRO Photo Cds (including 5 resolutions of your
image - the highest of which allows for the creation of new negatives). I
can get this done for about $2.00 per negative here in Colorado Springs.
Then, you can edit your images (keeping them full resolution) creating your
windows, etc, etc, etc and save the final image to a ZIP disk, or CD-R. The
negative "burn" from the manipulated image is another $5.00 or so, but the
resulting prints can be VERY nice, and indistiguishable from originals. The
weak link in digital stereocards at this point is the "photo-quality"
printers which can make amazing prints, but that do not hold up to magnified
viewing in a good stereoscope. Going the Pro Photo-Cd to negative route
skips that.
