The Kodak PhotoCd is one of two products that they offer. What you got is
the low end consumer scan, find someone who can give you a ProCD and see
what the results are. If nothing else you get a much larger scan at this
level but you are also paying a lot more for it.

As far as detail in the shadows look for the highest density factor on a
scanner. Currently I believe the highest on the pro level is a 4/4.2. Some
of the new high end consumer scanners are starting to come out in the 3.6
to 3.9 range. Next problem is then format, nothing seems to be perfect here
but there seem to be more scanners starting to handle something more than
plain 35mm. The thing to try with 35mm stereo would be to see if you can
process a strip first - of course this doesn't help for all the slides you
have mounted (and I'm not sure if the odd frame size would cause a problem
either) before you mount them.
