See... you're still thinking about a pair of single cameras. 
Technically speaking, a digital camera is an imaging plane and memory. 
When you press the button, the image on the CCD goes to memory.  It
should be simple to have two imaging planes and two memory cards
connected to one button.  Furthermore, it should be simple to have two
imaging planes that save their image to separate "files" on the same
memory card.  What happens to the image once you press the "shutter"
button is all controlled by software.

I'm not saying abandon your film cameras and replace them with digital. 
Quite the contrary, I enjoy shooting both Realist and VM formats and
will continue to do so as long as I can find the supplies to support
this hobby.  Still, in theory, making a 3D digital camera should not be
a difficult task at all.
